Domino travels to Hong Kong and engages in one of her first freelance mercenary jobs in years. She scales the side of a skyscraper and bursts into a penthouse office. Men in dark suits and sunglasses scramble into the room, but Domino wades through them with little effort. She quickly finds the object of her mission objective and darts back out the window.
A week later, she meets with her client, a crippled man named Jonathan Shepherd. Jonathan commends Domino on her ability to smuggle an infectious organism out of Hong Kong, but criticizes her reckless methods. He gives her the agreed upon payment, which consists of nothing more than an airplane ticket and a photograph. Domino believes the picture may be a photograph of her mother.
A few days later, she travels to Atlanta, Georgia where she consults with a master computer hacker. The two meet at Centennial Park in the middle of the city. The hacker has analyzed Domino's photograph, but concludes that her mother doesn't exist. Suddenly, an attack helicopter descends upon them and begins spraying the area with bullets. The hacker falls over dead, and Domino back flips behind a column for better cover. She removes her watch and activates a timer, which she then throws at the helicopter. The device explodes beneath the vehicle completely shredding it. Domino walks away curious how this surprise attack relates to her search for her mother.
Domino goes to the home of the computer hacker she had hired to track down her mother – the same hacker who only days ago lost his life at the hands of an assassin's bullet. Now, Domino scours his room looking for clues leading to the perpetrators of this mystery. She finds a hidden backup CD containing all of the hacker's confiscated computer data.
Suddenly a group of robed men armed with swords known as the Armajesuits burst into the room and attacks her. Domino avoids their blades and back-flips out the window. She has no idea who these strange men are or why they had attacked her to begin with.
Later, she meets up with Jonathan Shepherd at the Georgia Marquee Hotel in downtown Atlanta. Jonathan asks her if she found anything of value from the hacker. She tells him of the information concerning her mother, but neglects to mention the backup disk that she stole from his apartment. Jonathan wants Domino to undertake a mission in Mogadishu, Somalia, but Domino insists on tracking the leads on her mother instead.
After Jonathan leaves the hotel room, Domino begins inspecting the hacker's data disk. She finds information concerning a secret weapons manufacturing operation known as Project Armageddon. She theorizes that her mother is an undercover government agent who is somehow intricately tied to the project. Moments later, Domnino discovers that Jonathan placed miniature spy cameras throughout her room.
Domino visits the grave of her former colleague, Jonathan Shepherd. After placing a flower on his coffin, she receives a call from one of her contacts, an Irish woman named Theresa. Theresa has performed a background check on Jonathan and informs Domino that prior to his fatal encounter with the Armajesuits, he had planned to sell the Project Armageddon information to a foreign power.
Domino decides to pursue Project Armageddon herself, hopefully avenging Jonathan's death, and unveiling the mystery concerning her mother in one fell swoop. With Theresa's aid, she learns that the project is located in a secret military facility in the Florida Everglades.
Meanwhile, the High Lord of the Armajesuits has learned the location of Project Armageddon as well. The High Lord sends a team of assassins to the military compound to steal the weapon.
Domino arrives in the Everglades, but a strike team intercepts her and blows up her boat. They take her body back to the compound, where a mortician named Dr. McKay is instructed to perform an autopsy on her. Domino is not dead however, and escapes from the lab after shooting McKay with a tranquilizer dart.
