After a training session with Wolverine synthoids, Heather is engulfed in a glowing glob and taken away; Meanwhile, Sunfire's radiation poisoning is causing his condition to deteriorate; The glowing glob delivers Heather to a room at Department H where they mess around with her memories to keep her addled; Mac briefs the Alphans with an incorrect version of Wolverine's (Weapon X) history; Puck, having remembered about Jefferies, runs to the briefing to find them watching a video showing Wolverine murdering Madison Jefferies.

Alpha Flight takes on Wolverine in order to bring him to justice for the murder of Madison Jefferies; During the fight, Heather notices that Wolverine doesn't have adamantium bones anymore; Since they were supposedly tracking him by his adamantium, this doesn't make sense; When Wolverine is joined by Rogue, Cannonball, Maggott and Storm, Alpha Flight begins to doubt their orders; After learning that Wolverine was in jail during the time Department H told them he killed Jefferies, Alpha Flight heads "home" to confront General Clarke.

Alpha Flight confronts General Clark but he gives them a somewhat convoluted but plausible response; Later Heather is contacted by someone within the department; She goes to meet Dr Haddock who confirms Heather's suspicions about what's being done to the Alphans; The rest of the team show up chased by Epsilon Guards; Dr Haddock hides the Alphans by sending them into the Prometheus Pit and into the microverse; Here they meet Baron Zebek and witness his tyranny; On their way to save Manbot, who's been taken to the body banks, they meet up with the Micronauts.

Alpha Flight and the Micronauts team up to start a revolution against Baron Zebek; Meanwhile, Diamond Lil awakens somewhere within Department H but is quickly put back to sleep; After the defeat of Zebek, Manbot gets a call that Department H is under attack and the team return.

Alpha Flight arrives from the microverse into a lab under attack by the Zodiac. Mac leads the team rashly into battle, causing Murmur to get badly wounded; They make a retreat in order to regroup and get separated; The team learns that the Zodiac are after the Nth Projector from the lab (last seen in Marvel Two-in-One issue #58); The Zodiac escape but not after Sasquatch is killed and General Clarke dies trying to contain the building's nuclear reactor; Heather's suit contains most of the heat from the reactor but, when a part fails, she must remove it before her suit fries with her in it.

This is mostly a filler issue that shows some of the duties of a man named Basil Kilgrew who works at Department H; Alpha is recovering from their fight with the Zodiac and Basil Kilgrew, seeing the outcome, decides that he needs to do more to help them; He sends an anonymous file to Puck just before he's killed in an elevator "accident."

Alpha Flight hold a funeral for their fallen teammate, Sasquatch; Heather, Mac and Puck each remember him as Walter Langowski and the hero Sasquatch; The new director arrives and starts making changes at Department H; He is informed that the Sasquatch that died was not the Sasquatch that was Walter Langowski.

Alpha Flight investigates reports of missing people in a town including the Canadian Prime Minister's wife; They find the women and children gathered in a church but, even though they appear alive, Manbot detects no life signs; Alpha Flight later finds the missing men in the process of building the Tower of Babel for the Brass Bishop; Meanwhile Walter Langowski has caught up with Shaman and Northstar has found his sister, Aurora, at the North Pole.

Alpha Flight heads into the Tower of Babel; Puck remembers that there is a key that can unlock any door hidden inside; The Brass Bishop will use it to get into Heaven to take a soul. He wants to use the soul to exchange it for his which he sold to Mephisto; The Brass Bishop takes over Puck and forces him to lead them to the key; While his soul is inside Dargil, Puck is able to overcome him with the aid of the other souls inside; That and Alpha Flight's help overcome the Brass Bishop and Mephisto appears to claim his soul.

Sunfire returns to Department H for answers about his "radiation poisoning" and is not happy. Big Hero 6 calls for help when X the Unknowable attacks an amusement park in Japan. Sunfire leaves to help and Alpha follows; Meanwhile, Northstar meets Sasquatch and Shaman outside the Dapartment H headquarters looking for his sister, but they warn him about going inside; Dr Huxley, having been treated unkindly by the new director, heads to the basement and his super-secret creation, the new Weapon X. Unfortunately, Weapon X has escaped.

Alpha Flight discovers the new Weapon X project and take off after him; They find him draining energy from power transformers and nuclear power plants heading west; When they catch up to him, the original Alpha Flight shows up and they are not happy with the new team; It is also revealed in this issue that Flex and Radius are not brothers.
